I'm using a PIII 700E, OC to 861mhz, Creative GeForce 2GTS AGP card, two IBM Ultra ATA100 HD (30GB for Master and 45GB for Slave). After installed the Intel ATA100 Storage Driver (Version 603 multi- Language) for my HD (Master and Slave), I've found that the 3D Mark 2000 is lower than before (Before: 6446, now just 6221 in average).

All the other hardware, OS and AGP driver are the same (nvidia 6.50, Win 98SE on both HD, 2 x Hydunai PC-133 128 SD RAM, Asus's CUSL-2 MB, same Creative Live! Value sound card and so on). But how come the score is lower than before install the new ATA driver? I've tried 3 tiles already.

My results are the reverse. 6753 with Microsoft driver and 6892 with Intel 603. Different systems - different results. Not everyone has seen improvements after installing the Intel drivers. You may want to try the Intel 610 beta driver or just go back to the Microsoft driver. In any case, you most likely won't see any real world difference.
